Fundamentally, none that I am aware of - the ammo for both should be interchangeable.
Of course, the Flak guns would fire mainly HE, probably only carrying some AP for self-defence, while the Kwk guns would probably carry more AP. In particular, the Kwk guns were issued with some Pzgr 40 tungsten-cored AP which is unlikely to have been used in Flak guns, as it was expensive and restricted in use.
